We have had a couple of games and only yoday has this query come up.

We have been playing in accordance with the physical damage rule.

But does this extend to the final battle?

We fought against YIG and could not see where it mentioned he was immune to physical attacks on his card (or in the rule book in regards all GOO's).

If he is vunerable then we managed a win if not we got devoured in turn 3.

Don't understand what you mean by the "physical damage rule", but a GOO's resistances/immunities are on the right of their card (opposite combat modifier) if they have any. If he doesn't have a resistance or immunity listed, you have free reign to bash him with whatever you want.

The struggle to free myself of restraints, becomes my very shackles.

Yes, they are listed on the card.  Yig has none.  But you can check out Hastur or Yog-Sothoth for examples.

From the base set:

Hastur has Physical Resistance. Shub-Niggurath has Physical Immunity.

Nyarlathotep has Magical Resistance. Yog-Sothoth has Magical Immunity.

The other four (including Azathoth, I guess) do not have resistances or immunities.

 

Also remember that Resistances and Immunities only affect (physical or magical) weapons and (magical) spells—and only their combat bonuses. Any effect that is not a combat bonus is not affected. Base Fight and bonuses to fight (or Combat) by anything that is not physical or magical (such as allies) are not affected.

There is a line in the rulebook that says something along the lines of that physical attacks "have no effect at all againts many mythos monsters". This may be what it confusing you. The line is for flavour only, any is actually highly innacurate. Only monsters that actually say "physcial resistance" or "physical immunity" on their tile have such an ability, and this is a fairly small subset of monsters (though it's still more common than magic resistance or immunity).

As has been noted, Yig has no resistances or immunities.
